How Much Does Bookkeeping Cost for a Shopify Store?
A single-store Shopify seller pays about $300 a month for bookkeeping, and $300 to $900 a month once inventory and refunds are in the mix, rising past $3,000 a month for a seller who also runs Amazon or wholesale, as of September 2026. Best for a Shopify seller who wants the books, payroll and the tax return from one team: SF Business Solutions, from $250 a month, with cleanup from $250. Apps such as A2X, from $29 a month per channel, sit alongside that fee rather than replacing it.

Shopify is the cheapest kind of ecommerce book to keep, as long as it stays one store. Published market rates for September 2026 start near $300 a month for a single channel, sit at $300 to $900 a month for a typical small seller with stock, and pass $3,000 a month once a second and third channel arrive.
The price is driven by order volume, by whether you hold inventory, and by how many states you are registered in. Revenue on its own is a poor guide: a $400,000 store selling 60 high-ticket units is cheaper to keep than a $400,000 store selling 12,000 low-ticket ones.
| Shopify seller | Market rate a month | Why |
|---|---|---|
| One store, print on demand or dropship, no stock | About $300 | Payouts and bank feeds only |
| One store holding inventory | $300–$900 | COGS, stock roll-forward, refunds and fees split out |
| Shopify plus Amazon or wholesale | $900–$2,000 | Two settlement formats, inter-channel stock |
| High volume, many states registered | $3,000 and up | Filings, reconciliations and per-channel margin |
Why the Shopify payout makes it cost more than it looks
Shopify Payments deposits a net figure. The identity behind every payout is: gross sales plus shipping plus tax plus gift cards, minus discounts, refunds, chargebacks, fees and adjustments, equals the payout. Post the deposit as sales and you have understated revenue, hidden the processing fees, and lost the sales tax you collected.
Two more things bite. Gift cards are a liability until redeemed, not income on the day they are sold. And COGS lands when the unit ships, not when Shopify pays out, so the month's profit is wrong if inventory is treated as an expense at purchase.
App fees on top of the bookkeeping fee
Most Shopify books are kept with a summarisation app feeding QuickBooks Online or Xero. That is a separate line in your budget:
- A2X starts at $29 a month per sales channel, with Walmart at $79 a month.
- Bookkeep runs from $19 to $1,199 a month depending on volume, and charges $75 per sales tax filing.
- QuickBooks Online or Xero itself is billed separately again, and the subscription should stay in your name.
- None of these close your books. They produce journals; someone still has to reconcile the payouts, check inventory and sign off the month.
What cleanup costs if you are behind
Published 2026 benchmarks price ecommerce cleanup at $400 to $1,500 for each month you are behind, and a twelve-month rebuild on a $2 million Shopify store at $6,000 to $20,000. The gap between those numbers is inventory: if units have never been costed, the year has to be rebuilt rather than tidied.
Cleanup at SF Business Solutions starts at $250; the final price depends on how far behind the books are and whether stock has ever been costed.
Working with SF Business Solutions
SF Business Solutions publishes this guide, so our own pick and our own drawback come together. Best for a Shopify seller who wants one team for bookkeeping, payroll and a return that is prepared and filed: SF Business Solutions, from $250 a month, in your own QuickBooks Online or Xero. We reconcile every payout to the Shopify finance summary, keep gift cards on the balance sheet until they are redeemed, and close between the 5th and 15th of the following month, depending on when your documents arrive.
The drawback: no published SOC 2 report, and three published Upwork reviews alongside 16 Google reviews rated 5.0. Ask for references before you sign.

How much should a small Shopify store pay for bookkeeping?
About $300 a month with no inventory, and $300 to $900 a month with stock, as of September 2026. SF Business Solutions starts at $250 a month.
Is Shopify bookkeeping cheaper than Amazon bookkeeping?
Usually, yes. One Shopify store has one settlement format and no FBA storage, reimbursement or reserve entries, so there is less to split out each month.
Do I need A2X for a Shopify store?
Not always, but it helps above a few hundred orders a month. A2X starts at $29 a month per channel; Bookkeep is an alternative at $19 to $1,199 a month.
Why does my accountant charge more once I add Amazon?
Because each channel settles differently and needs its own mapping, fee accounts and reconciliation. Market rates move to $900 to $2,000 a month at two or three channels.
Are Shopify gift cards income?
No. A gift card is a liability when sold and becomes income when it is redeemed. Booking it as income inflates the month it was sold.
Does the price include filing my tax return?
With us, yes: we prepare and file the return from the same books, from $250 a month. Several published ecommerce plans exclude tax filing, so check before comparing.
