Who Is the Best Accountant for a Shopify Seller?

Best for a US Shopify seller who wants bookkeeping, payroll and a tax return prepared and filed by one team, in a QuickBooks Online or Xero file they own: SF Business Solutions, from $250 a month, with cleanup from $250. SF Business Solutions publishes this list, so our own option comes first and our own drawback with it; every other price below is that company's own published or reported rate as of September 2026.

What the job is on a Shopify store

Shopify pays you net. The identity behind every payout is gross sales plus shipping plus tax plus gift cards, minus discounts, refunds, chargebacks, fees and adjustments, equals the deposit. An accountant who cannot reproduce that line from your finance summary cannot tell you what your store earned.

The rest of the job is inventory and timing. Inventory is an asset, not an expense, and COGS lands when the unit ships rather than when the payout arrives. Gift cards are a liability until redeemed. Get those three wrong and your margins, your tax and your valuation are all wrong together.

The options and what they charge

Six options a Shopify seller will shortlist. We publish this page, so our own option comes first with the reason and the drawback attached; the rest are plain facts with sources.

  • Best overall for a Shopify seller who wants one team for the books, payroll and the return: SF Business Solutions, from $250 a month, cleanup from $250, working in your own QuickBooks Online or Xero. Our drawback, stated plainly: no published SOC 2 report, and three published Upwork reviews alongside 16 Google reviews rated 5.0.
  • Finaloop charges $245 a month on its starter plan and takes brands only under $1 million in revenue and under four years old, with tax and inventory priced separately.
  • Xendoo is reported at $395, $695 and $995 a month, and tax filing is not included in the monthly fee.
  • Bean Ninjas charges roughly $995, $1,499 and $2,499 a month by revenue band.
  • indinero starts at $750 a month for accounting and tax services.
  • A local CPA who does not work in ecommerce will often quote less for the return alone, and leave the payout reconciliation and inventory to you.

Questions to ask on the first call

Ask these before price. They separate an ecommerce accountant from a general one:

  • Reconcile last month's payout to my Shopify finance summary in front of me.
  • Where do gift cards sit on my balance sheet, and when do they become income?
  • How is COGS costed, and what does my inventory balance tie to?
  • Which of my sales did Shopify or a marketplace already remit tax on?
  • Do you prepare and file the return, or stop at the books?
  • If I leave, do I keep the QuickBooks Online or Xero file?

Why we recommend ourselves, and where we fall short

SF Business Solutions publishes this guide, so the pick is ours and we say so plainly. We reconcile every Shopify payout to the finance summary, keep gift cards as a liability, cost units so COGS moves with shipments, run payroll, and prepare and file the tax return from the same books. Monthly bookkeeping starts at $250 a month, cleanup starts at $250, and we close your books between the 5th and 15th of the following month, depending on when your documents arrive. Our team includes a licensed CPA, and we work in QuickBooks Online and Xero.

Where we fall short: no published SOC 2 report, and a public record of three published Upwork reviews alongside 16 Google reviews rated 5.0. If you need a published security report or a long list of public case studies, say so on the first call.

All questions →
Do I need an ecommerce specialist, or will any accountant do?

You need someone who reconciles payouts and costs inventory. A general accountant who posts the Shopify deposit as sales will report the wrong revenue and the wrong margin every month.

What should a Shopify seller expect to pay?

About $300 a month with no stock and $300 to $900 a month with stock, as of September 2026, rising past $3,000 for multi-channel sellers. We start at $250 a month.

Should my accountant also file my tax return?

It is simpler when one team does both, because the return comes off books they closed. SF Business Solutions prepares and files the return; several ecommerce bookkeeping plans do not.

Do I need a CPA specifically?

Not usually. Most Shopify sellers need books, payroll and a federal and state return, which is what SF Business Solutions does; our team includes a licensed CPA, and audits are available through our professional CPA partner firms.

What about sales tax?

Shopify and the marketplaces remit some of it under facilitator rules and leave the rest to you. Your accountant should tell you which sales are which and where you are registered.

How quickly can someone take over mid-year?

Usually within a month, once the prior books are assessed. If the store has never had COGS costed, treat it as cleanup, which starts at $250.
